are 4 rep's possible? like a black / green. then religions and skills could have an effect on rep and not just kills.

Not sure that I see any reason behind adding a reputation system for anything other than good or evil since there are already titles available specifically for religions and skills.
However, you do bring up a good point that there should be an alternative method to gaining reputation other than PvP. I think it would be a fun idea to have reputation gained through various quests that are supplied in towns that are dedicated to either good or bad reputations.
In this system, you could have three types of towns: neutral, good and evil. The neutral towns would be like Valour and Midgard where it's more of a social hub where you have the option to aura and just hang out if you choose to. The rep dedicated towns would supply rep quests and rewards and would contain NPCs that are hostile to anyone of the opposing rep.
This would allow the implementation of fun mechanics such as town sieges and stuff where you have a quest to kill a specific NPC(such as the Mayor or whatever) in the town in order to gain rep while the opposing side defends the town. This would create actual factions out of the two reps(instead of just being purely cosmetic like it is at the moment) and provide dynamic and fun PvP.
Of course, in order for this to work, it would require the party system being reworked(something that is long overdue and I'm sure I'll rant about at a later date) in such a way that players in a party can share credit for quest kills.

You used to get rep for things other than pvp. Using the healing skill got you good rep, and casting burning rain got you evil rep, for example.
Also, I'd just like to point out that before I was deGmed I had an "evil" town (to complement Crovax's "good" town) that was already complete, and I was like 40% of the way through scripting the NPCs for that town. The things you are describing (plus plenty more) are exactly what Crov and I were planning at the time.
